本計劃自2006至2008年執刑石門水庫之水質監測和憂氧化評估。結果顯示，水庫長年處於中養至輕養水質。水質受季節和季風雨如颱風之影響很大，夏季由於藻類滋生，旺盛的光合作用使得表水呈偏鹼性。颱風和豪雨常造成上游集水區土壤流失，水中濁度偏高，而影響水庫水質和水中生物之生長。
