石岡壩魚道，90年12月11日完工。歷年(截至2018年)石岡壩魚道及其上下游測站中記錄8科24種魚類(歷史紀錄為11科28種魚類)，甲殼類3科3種，水棲昆蟲8目20科，動物性浮游生物7種。魚道內總記錄7科22種魚類，甲殼類3 科3 種。生態調查結果顯示此河段的環境污染低且生物資源相當豐富，紀錄中包含河海洄游的日本鰻鱺、花鰻鱺與對水質較為敏感的臺灣白甲魚等等，也記錄到三級保育類的埔里中華爬岩鰍以及臺灣?，另外也有低污染水域的指標生物如扁泥蟲、魚蛉等，未來若能將魚道功能完善地建立起來，相信會使此河段的水域生態系更加完整。 由於目前石岡壩魚道的出口（進水口）位於水庫底層，水壓過大導致上溯的魚類無法順利越過的關係，整個魚道暫時是處於失效的狀態。為了要在尚未解決魚道出口問題之前，本計畫將採以採捕搬運(catch and transportation)的方法，來把已經進入魚道內的魚類，渡到上游的水庫和河道中，協助解決魚道系統之問題。另則持續監測紀錄與統計魚道內的生物狀況，並透過辦理解說教育推廣，讓民眾了解水利工程在生態保育的相關工作。
